When and how to change query execution timeout setting on a dedicated server?

If you have been receiving a standard error message stating �MySQL server has gone away� on your website every time you attempt to run it, the setting for query execution timeout will have to be increased. For this you will have to change the configuration of MySQL and the service will have to be restarted. At best, you should not do this on your own. What you should do it post a ticket on your help desk and your support team will make the necessary changes for you.
